Investigating using `--verbose`, I find that the intermediate file has the 
"```{=latex}" / "```{=pdf}" intact:

\usepackage[hang,bottom,multiple]{footmisc}

This back-tick is what is causing the error.

Clearly I've done something wrong in the way I include the headers.
