First the caveat: I'm a noob to pandoc, though not a noob at HTML coding.

Now then: I used pandoc to convert a 16-page whitepaper authored in Word, using a Microsoft-supplied template, to EPUB. It did a good job except for figure captions. Pandoc punted on both the figure numbers and the caption format: it rendered the captions in plain text and left the figure numbers blank. So for example, 

Figure N: Here is the text of the caption.

...appears as...

Figure : Here is the text of the caption.

I had to fill in the figure numbers and insert formatting for the captions manually. This wasn't a big deal but just pointing it out in case anyone wants to know or there is a fix. FYI, the text contains cross-references to the figure numbers and these all came out fine.

Another quibble: footnote superscript numbers are rendered in full size, not reduced.
