Above is the image of my html. When I generate HTML from MultiMarkdown in 
Pandoc 1.17.1, I get 3 odd characters at the end of the footnote defintion 
which should be some type of 'return' symbol. 

How do I get the return symbol in my footnote definitions?

Browser isn't recognizing the encoding. Are you using the standalone option?

You are getting three bytes, the UTF-8 representation of the character used
as a return symbol, because the browser isn't aware that the file is in a
multi-byte encoding. One should run pandoc with the -s/--standalone option
in order to get a full HTML document including a header containing a
charset declaration. Alternatively if you are going to include the output
in a larger HTML document you will want the larger document to have a
proper header and UTF-8 encoding The easiest way to get an idea what that
header should look like is to generate an HTML file with the standalone
option and inspect it.

Pandoc always expects and produces UTF-8 encoded data. This is essential
for those using 'special' symbols or languages with accented letters. There
are tools which can convert existing documents into UTF-8 encoding and/or
determine the encoding of files. Unfortunately those tools are different
for different operating systems. Google "convert character sets", "convert
encoding" and "determine encoding" followed by the name of your operating
system (Linux/OS X/Windows/...) On Linux at least "iconv" (conversion) and
"file" (which guesses the existing encoding) should already be installed;
probably also on OS X. If you have perl installed you can try "piconv"
which comes with the standard Encode module.

Would you mind sharing what you believe are tools that can determine the
"encoding of a file". I don't think it is possible to do it .. but I would
be glad to hear arguments in the other direction.

Not with 100% certainty, but with high probability.

The standard 'file' utility on linux and OSX does a fairly
good job, at least in my experience.

uchardet is another encoding detection utility that has worked well for me.
