Unfortunately, none of what you mention is taken into account by Pandoc when converting, for Pandoc document model does not have it. You can use a reference document for DOCX output to set some styles (see in the manual), but whatever you will do in your LaTeX document to the fonts, borders and alignments will just be ignored by Pandoc. As for the graphs, I fear you will have to include them as external image files rather than using TikZ or Metapost directly in your LaTeX file (as I suppose you currently do).
