how does one manage bootes' factotum without a secstore? for example, if
we create an sshnet key for the auth server using 'auth/rsagen >
/mnt/factotum/ctl' the machine will lose the key upon reboot and ssh will
not work.
is secstore (try saying that fast a few times :) the only solution?

Secstore is the only reasonable solution. You could use aescbc but you
might need to alter it to get its password from somewhere other than
the console.
