I still believe it is possible to specify the mail sources in the
server spec.  Maybe like this:

(setq gnus-secondary-select-methods
      '( (nnml "" (mail-sources ((file))))
         (nnfolder "" (mail-sources ((pop :server ...)))) ))

But I've never tested it, and I'm not sure about the exact syntax.  I
tried to skim the source code once to figure it out, but couldn't
find anything conclusive.

Possible alternatives to (mail-sources ((file))):

  - (mail-sources . ((file)))
  - (mail-source (file))
  - (mail-source . (file))

Anyone willing to try it out and report findings?  The manual needs
to be fixed.
