Example, I have:
(setq message-hidden-headers '("^References"))
After `mml-preview' there are missing line breaks in the view. The
preview looks like this:

`message-hidden-headers' doesn't work very well at the moment. Set
it to nil and forget that it exists.

Is there or will there be an alternative way to hide headers like e.g.
`Face:' or `References:' when composing articles? Or will
`message-hidden-headers' be improved in the future?

Yes. The plan is to have (virtually) all headers hidden by default.
It was actually implemented before Gnus 5.10, but didn't work
perfectly, so it's disabled now...
