You are right, the references stay, however the resulting message is
then displayed differently.

Message  57621 was a reply to  57609, but since I change the subject
and have now set 

gnus-thread-ignore-subject to nil, it is no longer part of the thread,
so far so good.


However what I don't understand why it is displayed before   
57585 ???

In my opinion the thread should look like this

Since I have the following setting

(setq gnus-thread-sort-functions
      '(gnus-thread-sort-by-date
        gnus-thread-sort-by-number))

Is this a bug or is there a variable I miss?

I find the current behavior annoying
