When I mark all messages in summary buffer with M P a, when there are
also so called thread-fillers (non-existent messages, marked with Q),
these messages are also marked. When after marking I try to copy the
messages to some other group, the backends can't accept messages with
negative numbers (those unexistent ones I suppose).

It would be useful if only *real* messages were marked for
processing. What do you think?

It's not exactly what you're looking for, but a workaround would be to
/ M O  (or similar limiting command) before doing the M P a.  You
could always do / w to get the articles unlimited again afterwards.
Wrapping this around gnus-uu-mark-all with an advice should be pretty
easy.
