I'm using gnus-5.4.46 on XEmacs 19.15.  I use threading and have
gnus-summary-make-false-root set to 'adopt.  But I get threads that look
like the following when expanded:
Q  0-Jan   -15 [   0:                     ] Re: Cancelling articles on remote servers..
Q  0-Jan   -14     [   0:                     ] 
Q  0-Jan   -12         [   0:                     ] 
Q  0-Jan    -7             [   0:                     ] 
E 24-Apr  4442                 [  13: +Lars Magne Ingebrig] 

and
Q  0-Jan    -1 [   0:                     ] Re: The perl5-agents list

when unexpanded.  This is especially annoying since the sort by date (or
article order) is using the dummy root for the order.

This looks like the behaviour I'd get if I was using dummy roots instead
of adopted root.:
If this variable is `dummy', Gnus will create a dummy root that will
have all the sub-threads as children.
If this variable is `adopt', Gnus will make one of the "children"
the parent and mark all the step-children as such.

I have no idea when this started since this hasn't been important enough
to address until now...

This has nothing to do with thread gathering.  You have sparse
threading turned on.
