When I remove an active file on one of my virtual servers accidentally
(outside Gnus), can I make the server regenerate it? How?

It depends on what backend you use. If it's an nnml one, I'd suggest
going to the server buffer, hit `RET' on the server in question and
then saying `M-x nnml-generate-nov-databases'.
