How can I get the agent to keep track of all possible groups (without
bothering with their article numbers or anything)?
Today, for example, I'd like to have a look at rec.arts.drwho, but I can't
subscribe to it, because gnus doesn't know anything about it. Alternatively,
is there a way to say when subscribing "trust me, I know this group exists"?

You need to keep killed newsgroup:
gnus-save-killed-list t
That way, Gnus will know about the newsgroup.
