I'm afraid "Mail Spool" (aka nnml) this is not the best choice if you
want to use your mailboxes with an other program. From the Gnus manual:

Mail Spool
..........

The "nnml" spool mail format isn't compatible with any other known
format.  It should be used with some caution.

   If you use this back end, Gnus will split all incoming mail into
files, one file for each mail, and put the articles into the
corresponding directories under the directory specified by the
`nnml-directory' variable.  The default value is `~/Mail/'.


Perhaps you would be better off when you switched to either nnmaildir or
nnfolder.

AFAICT, you should be able to use the default format, and just give
sa-learn the name of the folder. e.g.

  sa-learn ~/Mail/spam

The nnml format is like MH, but with some extra files.  So read-only
access from other programs is not a problem.  nnmh is MH format,
without the extra files in nnml.  nnfolder is Unix mbox format, with
one file per group.  nnmbox is Unix mbox format, with all groups in
one file.  (The group is given in a message header.)  nnbabyl is the
Emacs RMAIL format, with all groups in one file.  nnmaildir is Maildir
format.

Gnus normally gets very angry if it finds out that you have been
writing to its files.  This is true for nnml and nnfolder alike.

The nnmaildir backend is more forgiving than any other, AFAIK,
regarding writing to the files from other programs.  Of course, nnimap
is also a good choice -- you can use two IMAP clients at the same time
without any problem at all.  This includes Gnus.
